If you have your damage control crew at work in a compartment or if you click on the compartment in the large sub image, you can see the time to receover from flooding. The higher this number, the longer it will take to stem the flow and secure the compartment. You then may have to pump out the water which can take time as well.

Remember if you are silent running nothing gets fixed so if you have flooding you take the noise hit to get things squared away before you can go silent again. There is a mod that extends the time taken for damage control which makes for a very callenging excersise if you have extensive damage. Remember also except in the crew compartments, if you have crew on duty in a compartment they will contribute to the efforts to repair damage but will take longer than if the damage control crew are assigned to the compartment.
