As everyone else has suggested, Silent Hunter 3 in patched form with the (free) Grey Wolves mod is currently what most people regard as the best WW2 sub sim. (see SH3 downloads info on this site for more details)

If you prefer modern stuff, either Sub Command (or the more recent tweeked up version of it, Dangerous Waters) is the way to go. Dangerous Waters lets you mess with a several modern US nuclear subs, some Russian ones (including the Akula), as well as a frigate, ASW helicopter and ASW aircraft too (which you can fly). Be warned though, this is no eye-candy charmer, it has adequate graphics (quite nice in places) but concentrates on modern detection and weapon systems, rather than graphics oohs and aaahs. Also note that it is very in depth, so reading the (500-page plus) manual is quite necessary (although that's not as daunting as it sounds, since the 500 pages cover all the platforms and equipment in the sim).

Like the Silent Hunter section of Subsim, the Sub Command and Dangerous Waters forums offer a wealth of knowledge for the beginner. There is also a fairly large modding community for DW and SC, although these tend to be things that make it even more technical!

If you are not the sort of person who enjoys the kind of patience required for submarine attacks, you might find SC and DW a little boring (however, it does include a nice mission editor, so there are plenty of extra campaigns and scenarios to be found, I even managed to put my house in the game and attack it with cruise missiles). But, as stated, it has not so much a learning curve as a cliff, nevertheless, if you persevere with it (we are talking a few days of practice here at least), there's much enjoyment to be had from it (especially when you fire a supercavitating 250 knot Squall torpedo from your Akula, or launch a cruise missile at a target 120 miles away), and from a technical standpoint on weapons modelling, it really has no equal.

So in the end, the choice at the moment for the best is either Dangerous Waters, or SH3 with the GWX mod. SH4 will get there in the end, but expect to wait a year or so, but if eye candy is your priority SH4 is the one for you. In the end, it's whatever floats your boat.
