I have found waterline is the fastest way to bring a ship down and more shots hit since fewer go over the top. Also, the skill of the crew, your facing and speed, as well as your proximity all have a very strong effect on the accuracy. Build up your crew, match the target's speed and don't turn fast. If the target is turning, turn slow with them at the same rate so the crew doesn't have to keep re-adjusting.
Weather also has a very strong effect. At the upper edge just before the crew gets disabled, they become more eratic. Historically, subs were such bad gun platforms most skippers debated having guns at all.
