1. When close to a resupply ship (less than about 20 kms) press Esc and then choose the "abort mission" option. Than if you see "dock at...", click it to dock at a resupply ship, if it doesn't say "dock at..." choose "continue mission" and try to get closer to the ship.
To check if any resupply ships are available, press Esc when in game and check the "Resupply" section there, provides some very useful information.
2. You open the doors and flood the tubes by pressing 'Q'. You can also do it manually. Right-click your weapons officer icon and then look a bit up - you'll see a few triggers (down position - tube open; up position - tube closed). There are some other places with these switches in your ship, but try to find them yourself.
