SH3 Commander is not a must, but it is a "must have it".
I suggest you try it, it's very easy to install and use and gives you some great new opportunities. If you don't like it, it's also extremely easy to uninstall it.
GWX and the NYGM ("tonnage") mod are separate projects that can't be run together unless you have two separate installations of SH3.
You'll go through it, it's not as complicated as it could seem to be.
