It's not necessarily a bad HD, have a look at this diagnosis:
If the system runs fine without playing SH3 its not a bad HD problem, more likely a GPU problem. I had this once. My pc started making strange noises after 10 or so minutes playing SH3. It's very strange, you can surf the net, do everything as long as you don't play GPU intensive games. So, took my vacuum cleaner, got the Video card out, cleaned it, cleaned the fans, made sure that the intake and exaust air grids were clean of dust and voilą everything back to normal.
That could be a possiblity too, If you're not running on a laptop that is.
