Of course you can tell them to aim at the waterline. I don't shoot the gun myself because real captains didn't...well, sometimes just for fun. Also, the crew is usually less accurate than the player.

I'm not sure what the difference is in the game. In real life nobody made an armor-piercing shell smaller than 6", and those were out of style by WWII, 8" being the smallest. There was a "semi-armor-piercing" or "common" shell, but submarines never carried it. Or starshells either. HE was it for the real u-boats.
