You must use SH3C's "rollback" feature, run Tweeksub and set your loadout and save it. You can then fire up with SH3 Commander again without a problem.
If you ever want to change the default loadout, you will have to "rollback" again to make the changes.

Yes guys. The need to rollback SH3Cmdr prior to tweaking SH3 is written in
bold white writing in the SH3Cmdr Help file.
