The U-Boat layout and the mission contents are independent. The mission creator can select what type of boat you get, but not how it is fitted out. If you want to change the loadout of the boat (that is, things such as the flak configuration) you need to do this yourself. We do a fair amount of U-Flak training at 34th Flotilla and have a guide on how to do it posted here :
