If you have done right with the link to Commander it will show the path to which Sh3 installment it is loading in the titlebar. The line in target should look something like this
"C:\Program\SH3 Commander\SH3Cmdr.exe" /l:"C:\Program\Ubisoft\TGW11a\SilentHunterIII" .
If the harbour is full of ships when you load the game then you have TGW.

Just to clarify, the above is only needed if you have 2 or more Sh3 installments/copies. If so, make a separate shortcut to the Commander for each one with the path to the SilentHunterIII folder added as above. And, don´t forget to roll back the game with the same Sh3Commander you started it with every time you exit the game, should you want to start with another version the next time. Or, make a backup of the backup folder in the SH3 Commander folder and then empty it. This is to not get crosspolination between the Sh3 copies.
