I recommend restarting saved games with SH3 Cmdr as the great randomised routines by Hemisent, gouldjg & others will come into play every time that you load the game via SH3 Cmdr.
In addition, because of the NYGM Torpedo Depth Error Mod for SH3 Cmdr I actually recommend restarting the game with Sh3 Cmdr after every engagement because it will as you say, randomise the torpedo depth.

If you deleted saved games from previous careers then.... I have never tried it. Why not back up your career folder and give it a try and let us know
