Jmack, let me know if you found a solution. I've had this problem also. I'm on my 21st patrol and there's never been a cloud in the sky. Only mods I'm using which may be related to the problem, other than GW 1.1, is Sergs moon reflections mod.
I tried the fix suggested by poor sailor. When that was first posted it was mentioned that you had to do a long protracted patrol before the new weather effects kicked in.
I've done that and though I no longer suffer from the 6-day storms, I still have clear skys even during thunderstorms.
