The biggest difference is that NYGM 'Tonnage War' is just that; it has been converted so there is no renown-you are awarded a tonnage score only, and 'realism' is always set at 100%. The unrealistic result is that you can use as many 'cheats' as you want, and still get 100% score. The good side is that they have gone out of their way to give things like the 'anti-hummingbird' mod which makes it so you can't stop and 'hover'; your sub will sink if you don't keep moving.

Grey Wolves incorporates a lot of graphics improvements, not just to look good, but to improve realism by way of 'feel'. I like this because it does actually go a long way toward improving immersion. GW also uses an early version of NYGM's 'ship-damage model', but rumor has it that the next version will have a completely new ship-sinking model of its own.

There are whole groups of players who prefer one or the other, and to varying degrees.

You can try them both and decide for yourself, simply by creating separate installs of the game.
