Taken directly from Sh3Gen readme:
Sh3Gen is a standalone application, not a mod. Because of it's architecture (it is only reading data from Silent Hunter but not writing into it) it works with all types of mods, as long as they are working at all.
Even if Sh3Gen should create error messages, it will never mess up anything in Silent Hunter III or your mods.
Sh3Gen can be run alongside SHIII Commander 2.5 and upwards.
I guarantee ya you don't risk anything by trying it, especially as you already have the dotNET runtime installed.

There is really no need to go back to port as far as Sh3Gen is concerned. As it says in paragraph 1, you are not installing a mod.
