6 feet underground?
There are minefields near most ports in SH3. You can see them on pull down minefield maps on the navigation display or by using SH3 editor.
More likely, the water depth near some ports is not very great, particularly in the Baltic. You need about 70m under the keel to do a crash dive properly and around 30m if you abort the crash dive as soon as you are underwater. Get the navigator to check depth under keel before you hit the C key! The seabed in SH3 is full of ill tempered sea bass who damage any boat that hits the bottom. They get more angry the faster the boat is travelling.
