I worked on the same problem a few months ago. The time spent at harbor is defined by mostly three factors.

1) Shore leave for the crew. Varies from 1 week to 2 months.
2) Repairs/new equipment on sub. Can be done by maintenance while crew is on shore leave.
3) Refit once the crew returns from vacation. Food, torpedoes, ammunition...

These are crude repair times I wrote down. I tried to get all data from books I could get my hands on.

STRUCTURE
Hull repair: 1 week for every 25% of hull damage.
Flooding cleanup: If flooding was above 10% during the last patrol, roll D10.
DR1-5=one week cleanup DR6-10=two week cleanup.
Hull camouflage: 1 week
Hull rubber coating: 2 weeks

PARTS
AA or Deck Gun: 1 week
Periscope or UZO: 1 week
Compressor: 1 weeks
Radio: 1 week
Radar: 1 week
Hydrophone: 2 weeks
TDC: 2 weeks
Battery: D10. DR1-5 = two weeks. DR6-10 = three weeks.
Diesel engine/shaft: 1 month including trials.
Electric engine/shaft: 1 month including trials.

U-boat refit time is five days. Each day equipment is loaded in this order:
day 1) Torpedos.
day 2) Ammunition.
day 3) Fuel.
day 4) Food.
day 5) Crew assembled and ready for departure.
day 6) Degaussing for mines. Optional.

So usually the time spent at harbour is vacation time + refit. This means it varies from 2 weeks to 2 months. You have probably figured how to modify the time at harbour. It is done here:
