Yes. But this is not the remedy for your problem. It's just a measure we always take. If you save closer, all unist loose their wayponts and start crashing to beaches / docks / wherever (a SH3 stock bug)
Also it is quite normal for the game to run slow in 1024.

another thing happened in the Naval Artillery section, the ships are more tough to just accomplish the exam with the given amount of ammunition and still be able to get the five of them....!!!

Regarding the flak, the airplanes in GW are harder to shoot (flak has been "un-stabilized) and the planes themselver are stonger than the stock.
Regarding the ship damage, GW uses the NYGM Damage Model, which is built sinking by flooding, rather than instant explosions and sinking within 2 minutes. The deck gun should be pointing at the ship's waterline in order to facilitate faster sinking. Shooting at other compartments of the ship, has little effect.
