This is not a Bug, it is a Feature. As for starting a Campaign in GWX the Academy is irrelevant. Manual_V3.0_Final.pdf Page "102" under "Initial Renown Points".

I see two options (for this Training-mission only): Go back to unmoded original SH3, or change the Tonnage needed in that Academy-mission. (With the Help of JSGME JoneSoft Generic Mod Enabler)
Wait until you got into the next AA AntiAircraft Flak Artillery-training to see if you got it also 100%.
