Did you delete the Save folder after activating the mod? That would usually be "C:\Users \UserName \Documents \SH4" ("UserName" = what you log-in to Windows with and "Documents" might be "My Documents") unless you've moved it either with Windows or with MultiSH4. If you didn't delete the contents, a lot of the game is trying to run off of whatever data is still in the Save folder, and it might not match what the mod has. You will of course, lose all your old Saves. You could use
MultiSH4 and a separate copy of SH4 for each mod you want to experiment with.
