i have a simmilar problem!
So after before i really modded the game a bunch, (i just played sh3 with GWX3.0 thats it) the flags were all there and everything was handy dandy, but after installing the V1.6b patch by h.sie im not sure but maybe that was what removed all my flags. warships AND merchants dont have flags, only small mortor boat/fishing trawlers and some sail boats have flags.. heres my mod soup if that helps
