My great-uncle (grandfather's brother) was in the Canadian Merchant Marine so I have spent some time reading up on it.

The largest Canadian Registered ship to be lost in WW2 was the Empress of Asia, bombed by Japanese aircraft near Singapore 5th Feb, 42. 16,909 tons. Role was Troop Ship.

The largest Canadian owned (British Registered) ship lost was the Empress of Britain, torpedoed by U-32 after being bombed by the Luftwaffe off Ireland 55-16N 09-50W. Date was 28th Oct 1940. Tonnage was an huge 42,348!! This was the largest allied merchant loss of the entire war.

A good writeup on the Empress of Britain: http://www.greatoceanliners.net/empressofbritain2.html
I always liked the way that ship looked, with the gold funnels and white hull. Too bad she didn't survive the war (although she'd probably have been scrapped soon afterwards, b/c she was so unprofitable).
