Yes, some sound files are used by more than one SFX, so physically removing them from your game installation is not a good idea.
In the same folder that Sjizzle pointed you to, there is a file called Sh.sdl, kind of a general SH5 sound index. IIRC there used to be a tool made expressly for editing that file or, like me, you can edit it using Skwa's
Silent3ditor.
After opening the file look for the Menu.Periscope.RotClickUp and Menu.Periscope.RotClickDn entries and leave their Wave name field blank, or if you prefer, you can replace it with any other sound clip located in the \Sound folder.
