The method you mentioned Xenonsurf probably works, though I eventually decided to just do a clean install and it seems to have fixed the problem. I can only recommend starting a career mission first before using SH3 Commander to avoid starting out to sea all the time. Though I fixed that problem, I seem to be missing the emblems under the upgrade menu.

That I guess is for another thread.
