If you come within 20km (arbitrary figure, from supposition on our part, but based on experience... tic) of the beasts, they seem to assume that you've come in contact with them, and you get that god-awful screech. Even if you are prepared for it, you will jump out of your chair. It is an issue that was found in SH3, and "fixed" in one of its updates, then forgotten about for SH4, and never fixed... they just left subnets out... Along comes the modders "Oh cool! There's subnets in here!!! I'm going to use them!" and now we have the screech... CapnScurvy / s7rikeback have "fixed" it again in FotRSU in v0.60 (v0.61), so download that and copy that "Collision_AntiSubmarineNet_int.wav" file, which should be a nearly flat-line muted file, though there is a little sound that comes out of it...
Here's about where we found it.

It takes a few pages for us to find that it seems to be the "render distance", when the subnet would actually render in the game, is when you get the noise... You can still hear the sound in the game, from the EXT file, and you do take damage to the hull and other sub parts, but at least it doesn't blast you into the next room, with your heart out in the street from being startled by it...

I know they make an awful sound when you hit them but are you saying they emit a sound when present? I've never noticed that and ive encountered quite a few subnets
