Did you install JSGME to the Ubisoft Folder or the SHIII Folder?
If you directed installation to the Ubisoft Folder then you will have a mess of folders and files in the Ubisoft Folder not really doing anything after you install a mod via JSGME. That is all I can think of but the game should have booted up and run ok even so....but in the unmodded version.
