I bought SH4 a long time before I even considered Steam. So I have the standalone version. I can tell you I've modded six or seven Steam games with JSGME and they all worked perfectly.
I can also tell you that the version of SH4 I've played most is TMO/RSRDC and it's always played perfectly. I have never encountered texture problems like you have.

Tutorial: Make an SH4 lockbox and independent game installations, as it has the only complete instructions for ensuring you have a totally stock game on Subsim. Now, with Steam, you could just move the /MODS folder to desktop, tell Steam to delete all local files, redownload, install JSGME and Large Address Aware, move the MODS directory back into the main SH4 directory, reinstall the mods with JSGME and you'll be good to go.
Above all do NOT use Webster's instructions on how to get rid of mod soup. His instructions boil down to "delete the hidden scratchpad file and the jsgme.ini file from your MODS folder and you're done." It's the same as saying that if your house is robbed and you have it on surveillance tape, in order to unrob your house all you have to do is erase that tape. Not only will it not unrob your house, you will have erased your only chance to catch the culprit. The scratchpad is JSGME's way of having a record of the "theft" of game files. Erase it and you do nothing that fixes your game. AND you destroy the evidence of what you have to fix. It's a very bad deal pushed for six years by one who does not understand what harm he's done.
