If you're new to the game (or new to mods) I'd advise against using RUb. A better choice of major mod for the beginner would be the Grey Wolves (GW) mod, which is a bit more attuned to the casual player. If you're a realism junkie, RUb or NYGM would be the way to go, but I'd try SH3 Commander first, because it's easy to use and it's going to give you a lot in an easy to control format. The other major mods (RUb, IUb, NYGM, GW) give you a lot, but they are all or nothing, and there may be a lot not to like if you're used to the standard game.
The JSGME utility is a mod installer, not a mod. You use it to install all mods (except SH3 Commander which is also really a mod installer) so that they can be easily removed.
As for MVP, SH3 Commander already has it. I don't know what the Augie64 recmanualmod, JCW-Intro, Sound Trainer and Intro_q1 mods are. I'd be cautious about using these, as some of them may be included in the larger scale mods (RUb, IUb, NYGM, GW) you're considering. The mod that removes the game pause - again, I've never heard of it - but this can be done via SH3 Commander too, by setting 'When game paused' to 1 in the options menu.
I advise you to uninstall everything, and perhaps uninstall and re-install the game (keep your saved game files). You'll probably save yourself a bunch of time if you do this, and you'll be sure of getting a clean game. Then just try it with SH3 Commander. You can mess with settings in that and get used to how it works. Once you're satisfied with it, then try other mods (but remember to rollback before installing anything, and always use JSGME to install all mods.
