its more related about dump info in saved game that could make crash.
i think i tested enable alt flotilla in middle of a campaing without crashings a time ago. but i ask to be sure. and now i play heavy modded to check it so easy.

Hi!
I had no problem when I: - Installed GWX over SH3 V1.4 with no other mods
- exited a patrol in port as a member of 1st flotilla in 1943
- enabled the GWX Alternative Flotillas mod in JSGME
- Restarted in port as a member of 1st Flotilla
