In SH3 when you order the gun crew to fire on a target (binoculars + space bar) the guns crews will continue to fire and select further targets autonomously until you order them to cease fire.
Regarding your circling on resuming course, this is due to your navigation waypoints being too close together. Just adjust the closest one a little farther from your boat or delete it.
Neither of these problems are caused by the GW mod and are known quirks with Silent Hunter III.
