Your crew_config file should look like:

Where x:
0 = Sailor ranks with no quals (default);
1 = Petty Officer ranks with quals = 1 (default) or Sailor ranks with quals > 0;
2 = Officer ranks (default) or Chief Petty Officer rank with quals > 1.
Where y:
0 = Watch
1 = Gunner
2 = Flak Gunner
3 = Radioman
4 = Helmsman
5 = Machinist
6 = Torpedoman
7 = Medic
8 = Repair
To give them no quals, set NrQual=0 and remove the Qualification0= line. Change the Type value accordingly.
My recommendation? Try everything with the stock files first. When you confirm that everything is working OK (ie SH3Cmdr and SH3), then attempt to modify the crew_config files. If things then go south, well, at least you know the cause...
