Was it your first patrol? If so, did you upgrade any components prior to starting the patrol?
If yes to both, then that's your problem - it's a well known undocumented SH3 feature.
The "safety net" appears to be saving the patrol just prior to docking. When you exit, you'll still get no credit, but if you reload the patrol and dock again, it seems to reappear.
