Mmm... I don't know.
The only thing that I see as "non correct" in your current installation is the fact that you didn't install the visual sensors pack for NYGM.

I try to explain it with an example, look again above at my posted mod-list.
I'm using GWX and my MEP5 mod set is like that:

The "M.E.P v5- VisualSensors for GWX3" is the sensor pack of MEP5 for GWX. If you carefully read the MEP5 readme, you will found explanations there. You are using NYGM so you should install the relative MEP5 sensor pack, it's called "M.E.P v5 - VisualSensors for NYGM 3.6D"

The other two mods that you see in-between (the ones labeled as Optional) are optional, but the correct sensor pack should be installed.

Btw I do not think that this will resolve your problem with the mouse, I just point out that's something you should and could address in your current mod set.

In your case, when (and if) you activate MEP5 you should activete at least two mods in the pack and in this order:

As the cause for your mouse issue, I really don't know and sadly I have not the time to make the tests I'd like on my laptop.
Given infinite time and patiance on your part, one thing you could do to nail the problem, IMO, would be starting with a fresh NYGM + MEP5 installation, then add one mod at time, test it in game, and go on with another mod until you experience again the problem.
The trick would be testing the mods, one a time, in this order:

2) NYGM + MEP5 + MaGuiF, if it works then:
3) NYGM + MEP5 + MFM, if it works then:
4) NYGM + MEP5 + MaGuiF+ MFM, if it works then:
your are good to go! (adding one sigle mod a time and testing)
Or you could do without MEP5 and try instead other environment mods (for example the "old" MEP4.2 or "SH5 water for SH3", I think it's good).

But yes, MEP5 is very good!
