The difference is that SH3Gen gives you an "intelligence report." Lots of information, some of it may even be acurate.
You can easily adjust the amount of information you receive and the accuracy, Although IIRC, you can not get 100% accuracy. And you don't know the quality of any particular report.
Using the Mission Builder, you can find out exactly what is where, and the actual probability of spawns. That's vastly different than SH3Gen's report.
