You can do it, but don't be surprised if SH3 gets upset and doesn't want to play, especially if you change it to a base that is not available at that point in time.

You'll need to edit the LAST entry (assuming you have not reverted to an earlier save at some point) in both Careers_0.cfg and Patrols_0.cfg.

In Careers_0.cfg:
CrtBase=7??
CrtPort=?
E01=data/emblems/subemblems/flotillas/?? flotilla.tga

In Patrols_0.cfg:
StartLocation=7??
EndLocation=7??
PatrolArea=????
Flotilla=9??

Remember what the values were for if your game crashes and you need to revert back to the original values.
