For starters one should read the documentation that comes with it, or the thread where it is published. That should have the proper steps to do it. And is the source of information about compatibility. (if the maker knows enough about the inside of other mods, which is hard to do and so not likely)
Most can be enabled and disabled through JSGME. But some mods are not build that way because they are older than JSGME. There is no fixed way to do it. In essence the mods are simply file replacements. And so you need to make sure the mods you apply (through JSGME or simply manually overwriting) are compatible to the ones you did before. If you are manually overwriting files then you need to make sure you keep copies of the originals. JSGME does this by itself.
