My question is, is this something I should be concerned about? That is, will the turrets on these vessels show up while I'm at sea? Or do I have to live with it? Does it affect their ability to attack?
Ships only show those if the year has them. You may want to look at the later years while in Museum.

2. I'm not sure if this one is because of the 'enhanced damage mod' or if it's been hard-coded into the game, but after nearly every aerial attack - if I am damaged by bombs or aircraft cannons - any dive results in an uncontrolled dive. I can usually go to flank and use the 'surface the boat' command to stay stable, but only at flank speed. If I slow down (because I'm trying to stay quiet), the boat begins to sink like a stone. Below about 200m, only by blowing ballast can I come up again.
You didn't crash dive did you? There are known issues with that. Also. In real life they found out it was a pretty stupid idea not to dive! So dive when you spot an aircraft!

3. On the crew maintenance/damage control screen, the new blue-colored background makes it almost impossible to see / read the crewman's name and other details for the selected crewman, as the black letters don't stand out against the dark blue background. What's the way to fix this? Maybe there is a graphics file somewhere I could get from someone to lighten this background, OR make the crewman details (name, etc) white in color?
There are graphics for that but I don't recall the names off hand.

4. The manual is huge and richly detailed. I love it. However, there is a section in there about ports (enemy and friendly) that show mines outside the harbor. Since mines have no friends, I am terrified that I will hit a mine in a friendly port and my career will be over. Could someone explain how these mines work? Can they be spotted beforehand? How much damage do they do? Will my helmsman notify me I have entered a minefield? Can I avoid mines if I am careful?
That's what the escorts out of the harbors are for. Mines take no sides. And NO the crew won't tell you. Use the maps.

5. Last but not least. There are a huge number of bubbles that rise from the sub when submerged. Not only can I not see though the front or back of my sub (with the periscope) through all the bubbles, but it's also causing me a lot of lag. Is there an easy way to restore the stock SH III submerged bubbles while keeping the rest of Grey Wolves intact?
I don't recall adding to the bubble effects. Useing S3D you can remove the bubble nodes.
