I rarely had any problems with saved files (even overwritten ones). What I have observed is a lag during the opening of said files when there are a lot of saved files in the folder. So, what I do during a career, is that I delete save files from previous missions, except from the "in port" ones and those of my current mission. Now, what is a "lag" in my system, might something more severe in another system ...
