You don't need bigger rest quarters, just fewer bodies. I run with minimum crew: employ the exact number of crewmen needed to fill every slot in the electric engines room, the control room, radio/sonar shack and both rest quarters space when submerged. Keep the diesel room and torpedo room(s) slots empty. That way you will never have people 'resting' where they can still accumulate fatigue.
This will sometimes leave you a bit short when loading torpedoes at both ends at the same time and/or manning the guns but you can't have everything.
I also run with no more than four officers so they get a break too. It makes the boat more efficient IMO.
