Going by your aknowledgements and by your screenies, I suppose your historical mission in based on OHII and mtns. For compatibility with stock game, I suggest you to include in your package all the units from the above mods used in your mission.

Stock sub's AI is totally dumb. You should enable IRAI to make them a bit better. Also wait for Trevally to reply in this thread: he might have some wise words for you
