Disable all mods and patcher. Check post #3 and see if anything shows up wrong. Check out post #6 and #8 of my signature thread, too.
Then look around for all files newer than June 2010. I would look in the menu, submarine and scripts\menu folders and subfolders first if it was me.
Then report back at what you find. If a few files are corrupt, and complete uninstall/reinstall seems like overkill, then I can send you just the correct files, as long as they are not too big as far as file sizes go.
Part of me doesn't feel you have two corrupt downloads for user interfaces yet.

Like you say - it does seem weird that both MagUI and NewUIs are BOTH causing an issue for me - so logically your script theory seems the way forward.
