Hmmm, that's weird 'cos yesterday I wrote about
the same problem on my computer and setting compatability mode helped me
Try to fully reinstall the game (clean the registry, any savegames folder etc.) and launch it in online mode for the 1st time. Maybe some files were corrupted when it tried to patch the game and UPlay
Also try setting different compatability modes (Windows 7, Vista etc.)

P.S. Yes u can launch the game with the .exe file from the main folder
