When you removed
particles_funnelsmoke.dat from the Library you changed nothing..
Most of your .sim files have controller - funnel.. at the moment these controllers are tied to the file
particles_funnelsmoke.dat and not to the stock
particles.dat..
You should switch each funnel controller in each .sim file to the stock
particles.dat..
OHII contains HanSolo's
particles_funnelsmoke.dat.. and most of your ships still have HanSolo's smoke..

It doesn't changed anything because all the changes were did long ago and you have changed nothing in the funnel controller..
