I have also noticed that there is a conflict between my U boat number on these messages, and the stock ones. (one treats me as U101, the other as U21)

You can change your U-boat number by using TDW's File Editor app. You should find an option to rewrite the files to make your boat number consistent. I'm not sure if you can do it at sea, or if you have to be in port though.
