Well that is what you should NOT do!
Take the boat as it is in the Erprobungsstelle or in the front-flotilla for the first mission.
Then, when you are back after the first mission or when you transferred to the front-flotilla improve it there!

PS: It is best practise if you go back to the main menu after every transfer or improvement.
