Once installed with JSGME, mission title folders should be in

c/users/allen/desktop/silent hunter 4 wolves of the pacific-u-boat addon/Data/SingleMissions

Are they there? If they're not, try completely removing and reinstalling JSGME first. If they are there, or if reinstalling JSGME doesn't fix the problem, I think you should completely remove and reinstall SH4. That's a pain, but it's the last bullet in my gun.
