Don't mean to belabor the point, but I'm stumped. Your game folder is named

c/users/allen/desktop/silent hunter 4 wolves of the pacific-u-boat addon/

and all of these objects are immediately within this folder:

sh4.exe
jsgme.exe
/Data
/Mods

Is this correct?

Does the game run with no problems except the missing missions? No other funnies?

You might try going here:

Download the mod, which contains simple missions for both the American and German sides. See if you can install and execute them successfully. If you can, then remove and reinstall the U-boat Missions. If you can't, then remove and reinstall SH4.
