The game's folder has to work together with the save folder (My) documents. So just swapping folders around isn't going to help. And what constitutes "messing around"? .. Sounds like self induced bugs if you ask me.
I suggest you re-install the game after cleaning every trace of SH3 on it. Including in the registry. And I suggest not to install it into the Program Files folder, if you must mess around in it later.
