Hmmm. Trying to think of another way to put this. Yes, in real life silent running would stop all of that extra stuff that makes noise but the game doesn't simulate that. The internal ambient noise track keeps playing regardless.

What I'm referring to is when you go to the hydrophone station and take control of it, you obviously hear what the hydrphone is picking up (the white noise of the outside ocean.) That's fine. That's supposed to be there. What I'm talking about is all the clattering and footsteps and muttering of the crew that is part of my sub ambient noise sound track. These should not be audible when I'm listening to the hydrophone. However in SH5, they are audible. It's not a huge deal but sometimes when I'm listening to a far off contact that is very faint, I have a heard time hearing it over the ambient noise of the activity going on inside the sub. Does that make sense?
