Hi sidslotm,
there are two parameters called UnderwaterUpAlpha and UnderwaterDownAlpha which are affecting underwater transparency. Try playing with them. They are found in EnvColors_*.cfg files, Env folder.
Each file is relative to a specific climate zone and contains many entries of the above mentioned settings, one for each sun angle x 3 cloud coverage levels
