It's issue from the New UIs by TDW...
Many of the sunk ships don't have destroyed marks but you still get credit for it in the captain's log..

And as said Trevally TDW knows about it..
EDIT: you also can remove data\Menu\Gui\Units\ShipDestroyed.dds from the mod and you always will see stock destroyed mark..
